I would like a Shep-free option for ME3 though, but only with imported saves from ME2 in which Shepard dies. Someone else has to take up the mantle, and it would be nice if the options were the Virmire survivor, Miranda Lawson, Liara T'Soni, Garrus Vakarian or a new character that would make sense in the context of the story. Some characters just don't make sense in this context, and Joker is one of them. Jacob, Wrex, Tali, Jack, Thane, Zaeed, Kasumi, Grunt and Mordin just don't seem like the type to lead the charge, or to be allowed to lead the charge. Samara could, but I don't think she would, it would probably violate the Justicar code in some way.
A heretofore unseen Cerberus operative or Alliance Marine could easily take up the baton that Shepard leaves behind with her/his death. Of course the Virmire survivor (especially Kaidan Alenko) or Liara T'Soni make the most sense in this scenario, followed by Miranda Lawson and Garrus Vakarian.

I don't think we should be modeling the game based on what Japanese developers are doing. 'Upgrading' Joker seems silly and fanservice-y. Bad idea.

Nah the upgrading Joker part wasn't referencing Japanese developers, it was referencing unlockable secondary "Mini" missions, often story related. For instance in Suikoden 3 you could unlock a couple side chapters to the game playing as different characters. Were short, but a decent reward for the effort you put into unlocking them.
Hell it could be just the same as *spoiler*, just walk around through a couple areas as disaster happens around you. Just a what if scenario if Shepard died, at least so that easter egg of an ending has kind of an easter egg follow up.

Letting your default Shephardless character be Joker is a really bad idea because I don't want a plot loophole where suddenly he's better and can now fight an epic battle. That is stupid. Instead... you could have someone else step in like.... Corporal Tombs, Hannah Shephard, Conrad (Please God Not Conrad), Wrex, Miranda's sister, or even Thanes son.

This is a terrible idea (what could you do, break your leg at them?). But... It would be interesting to flesh out a dead Shepard story in an IOS game. Maybe we could have one that DOESN'T suck. Dare to dream, right?

How about no, Scott? I like Joker as a supporting character but he is not meant for primetime. He's a pilot, not a marine, and he's not a people person. Doesn't fit the game; doesn't fit the character.
