You realize, of course, that's what the biotic power Singularity does, right? Although, you do bring up a good point. What if the key is to get every single biotic together to focus and create one great big singularity to kill the Reaper fleet.

Check the save games to find out the insanity save 5mins from the Credits.

Sovereign had the Geth fleet with him and launched a surprise attack on the Citadel and still a single Alliance fleet was able ot take him down.
I think it stands to figure that ALL the combined fleets of ALL the galaxy races (humans, Turian, Asari, Salarian, Quarian, Geth, Batarian, Rachni, et. al) could be a match for and go toe-to-toe with the combined Reaper fleet.
I also hold strong to the belief that Sovereign may have been among the strongest of the Reapers, since he was tasked with remaning behind as their "vanguard."

300ish. (295 IIRC) In wiki, the end scene from 2 someone counted them...
Or, maybe Sovvy was smaller. To make it easier to remain undetected.
Main reason Sovvy died was because of the loss of shields. And that was caused by Shep killing MechaSaren, witch caused overload in Sovvys systems. Old Dev. post in old forums said that was the leading cause of death.

Oh, i dunno. Maybe the fact that there are not too many MechaSarens running around the universe.
The situation was somewhat unique, was it not? Sov could not do anything to Citadel that would not have destroyed the very thing he was there for. Ergo: MechaSaren.

I'm saying why couldn't a small crew of, oh, let's say 3, which MIGHT include a formerly dead Spectre, forcibly board a Reaper and fight their way to take out it's shields?
Think Star Wars. While the Death Star was worried about crusiers and frigates, small fighters breached its defenses and cause damage at close range.

I don't think uploading a virus is the answer, but some sort of weapon that essentially breaks their concentration might work, rendering them vulnerable. It is possible that their sheilds are not passive, but have to be actively maintained in the same way a biotic maintains a barrier.
This might also explain the squishies, in that cells from a race that can process eezo and hold up to the strain well might be usable as building materials for what is essentially a giant amplification system, enabling much stronger barriers/sheilds and other effects than those created by conventional mass effect generators.
In other words, I think that the link between mecha saren and sovereign is the answer. Figure out how to sever/jam that kind of link and we have it.

Citadels combined Dreadnought numbers are somewhere close to 100. And Reapers are way more powerful than DNs.
There were atleast 3 ships fighting the Collector vessel. Wrecks can be seen when SR-2 FTLs out. Possibly frigates.
Death Star has been done already, i expect bioware has more talented writers than that. Besides, Reapers are bound to have defense against small ships.

What if there was a way found to board a live one .. what do you think that will mean .. can it really do anything aganist numerous enemies tearing the inside of it other than release numerous Husks, Abminations and Scions ... i think if Shepard and all the other races found a way to teleport/warp in very close proximity to reapers and breach a living one you can unleash an army of krogan inside and let them have a field day with the insides of the reaper .. big party.

It isn't about the citadel fleets anymore .. those are just the humans, turians and asari (well mostly humans and turians as i don't think the asari have a fleet) ... there are still the salarians and the quarians and the geth (if you decided to have them reprogrammed) .. also if the krogans rebuilt a fleet (considering you left the cure .. they multiplied into billions during the time between ME2 and ME3 .. if they had millions of workers under wrex leadership they could possibly build a fearsome fleet .. specially if shepard vouches for them and get tech and resources from his/her many allies).
So that's Human, Turian, Quarian, Geth, Salarian fleets combined .. plus any possible fleets made by Krogan .. or even Rachnai if the do build a fleet.

Peosnally i'd like ME3 to be about defeating the reapers with hardwork and an epic mulitf-layered plan .. not a "press big red button to kill entire enemy fleet" deus-ex-machina device .... if the plan involves all races .. each doing what they excel at and also working simultaneously in numerous places across the galaxy .. when it all comes together in the finale it will feel truly exhilarating .. every ally you made during your journey with Shep will have his/her role in that grand scheme .. some will be working directly with you and others will be doing their thing where they fit better (i.e Wrex leading the entire Krogan population into the war) .. IMO that's how i think it should be done .. but defeating the reapers via some cheap device (independence day style
