You "will" lose your crew if you do that. If you want your crew and Kelly back, do everyones loyalty missions and get upgrades "before" you go get the Reaper IFF (and Legion). Then activate Legion and do his loyalty mission and you can then go straight to the collector base after the crew is taken, and get them all back.

You get 1 mission after the crew is taken, if you do 2 or more before you go hit the Collectors, your crew gets turned to Reaper goo, and Kelly right in front of you.RigAudio wrote...
I think you get as many mission chances as you have unfinished loyalty missions. For example, I was given two missions during one playthrough, when I had Tali and Legion's loyalty missions left after the IFF mission. When I only had to do Legion's mission on another playthrough, I could only do one.
I'm guessing that if you had five unfinished loyalty missions left to do after the IFF mission, you could go to five places.

Based on this, my questions is: will attempting to purchase upgrades with credits acquired from those loyalty missions trigger the abductions? It appears clicking on the galaxy map will trigger them after Legion's mission is completed, but can you make purchases after Tali's loyalty misson and prior to Legion's?

I think the game counts landing at hubs as 'time passed', as if it were a mission. You can mine to your heart's content, but no shopping.

I'm not too sure I've only done Tali's and Legions loyalty after getting the IFF. I think it allows you to do Legion's Loyalty mission+1 other loyalty mission. But doing Legion's loyalty mission triggers it the next time you open the map. I just finished a playthrough where after the IFF mission I only had Legion's loyalty mission to do. I did two side quests, Packages for Ish and a N7 mission and then Legion's and it triggered. Hope that helps.

Anything other than in system mining, transitions or Legion loyalty is considered "doing something" and steps the timer.
You're given a chance to do loyalty, but Legion's activation is literally the end timer.

You don't need "All" the upgrades that are possible to buy ( like weapon damage, biotic damgage etc. etc. ) to save your entire squad and crew, you just need all of the ship upgrades completed.
When I first read that about getting all the upgrades, I thought the same thing as you did.... I was even faced with the same dilema on my first play through. I had no choice but to leave a few upgrades out there and everything still turned out just fine.

One thing that I learned was you could continue to do missions after completing the game which also means you can make purchases after you finish the main storyline. Had I known this, I would have simply gone back and made the upgrade purchases upon finishing the main storyline as I had already purchased/obtained all armor and max upgrades relevant for Vanguard. I simply wanted to buy "all" upgrades because my OCD compels me to think it is a must.
In the end, I am quite happy that I was able to hit all of my OCD goals in a single/initial playthrough: all Xbox 360 achievements playing Vanguard on Insanity with a level 60 ME1 "rich" import, hit level 30, romance with Miranda (hope they bring her back as a squad mate in ME3), full Paragon bar, purchased all upgrades, saved all squad and crew members, and didn't use a medi-gel or any heavy weapons ammo the entire game.
In spite of a few bugs here and there, ME2 was an insanely fun and well done game. I can't wait for ME3.
