Half Life 2 Episode 2 when Eli Vance dies and Alyx cries in a very soft voice, "Dad. No...don't leave me." Almost cried, but very very sad.

While it didn't move me to tears, I think the story book in Super Mario Galaxy was touching. Very unexpected, especially from a Mario game. Lumas are awesome!

I cried when a game moved me for sucking so bad and I paid full 60 bucks for it

Video games, movies and books almost never make me cry; only one movie has done it (and a second came close), and one book. No video games, though.

I think I cried playing Deus Ex Invisible war. I couldn't stop thinking about how inferior it was to the original.

Nah, I haven't cried due to movement. Atleast in the entertainment buis. All I do is just get like... hm... I see. I usually get freaked if a person cries next to me witha videogame, book or movie

MGS 4. When I thought Snake died, I cried. Seriously. I had practically grown up with the character playing since the original MGS and then boom, it seemed like the end. Thankfully he survived though.

Nope. Okay, Planescape: Torment almost.
Damn.... I have spent A LOT of time wondering what should I say to Deionarra at the end of the game.

Dragon Age's human Noble Origin did. I don't consider myself very manly, however.

Kingdom Hearts II - When Roxas first vanished. The music...and everything was so sad. Axel's death also made me cry.
Suikoden - Gremio's death made me bawl like a newborn. (Doesn't help that I liked Gremio).

In the StarCraft single player (way back when...) when Tassadar sacrifices himself. That was the 1st time a video game ever made me that emotional.

When I found out that Peach was in another castle.
Or when I found out you could only run to the right in Sonic.

Don't think I cried, but some moments got me.
MGS3... The entire ending fighting The Boss and then shooting her.
MGS4... Just because it was the end.
HL2 EP2... Eli dies.
Zone of the Enders 1... Celvice dies and Leo goes on a rampage.
Shadow of the Colossus... Depressing ending.
BioShock... 'Good' ending is quite moving. Everyone wants to be loved, even if you can spout fire and lightning from your finger tips.

Can you put a huge spoiler warning in your post, OP? People can't help themselves.
Call of Juarez I and II made me cry. Both of them.
That, and the end of Croc.

KotOR: The dark side ending was pretty awful. Poor, poor Mission. I wish I had resisted the urge to see what it was like to play dark side in that game because I think I was traumatized by Mission.
ME1: Virmire made me cry. I've long been a fan of BioWare, but that part of ME really showed me the power of BioWare awesomeness.
ME2: Horizon. Kaidan!!

FF7, when Aeris gets killed.
I was young, and still feel foolish for having cried at that.

That game really made me question trying out "both paths" (outside of playing a Cleric of Talos on my second playthrough of BG2, I've never played "evil" or games that let you be the bad guy) almost exclusively because of what you can make Z do to Mission. I was horrified and had to stop playing after that.
It still haunts me that, even in a video game, I went through with something like that. Even. In. A. Video. Game.
Playing Renegade on my second play of ME1 I sat with my finger on the button to kill the Rachni Queen for at least 5 minutes - my "plan" was to be all dark and extinguishing a species was part of that plan. I couldn't do it. I saved her. And decided, then and there, I really don't need to see what playing "the bad guy" is like in any game ever again.
