I've discussed this with one of my friends a lot, and haven't found a reasonable explanation to this day.
All we've managed to accertain now is that the ending of Mass Effect 2 is not retarded. The human reaper in the end was fine, but seriously, ten people give or take can take out an entire base of reaper minions with massively advanced tech without big problems. The only way this seems to be possible is if the Reapers didn't really count on the Collectors until Sovereign was destroyed, and didn't have a way to properly arm them with their best tech after that.
So anyway, how are the Reapers supposed to be defeated? Let's just flat out rule out going to a "mother reaper" (the concept of which is extremely retarded) and uploading a virus destroying the reaper fleet. It's just too cliche, and if it happens that way, the it undermines the very point of the Reapers. They are an incredibly advanced fleet of machines, so why would they allow the entire fleet to be destroyed because of one ship.
Any ideas?
How are the Reapers supposed to be stopped?

Conrad verner...who had memories of being a Spectre alongside Shepard..even though he was too weak to join them..will use ancient artifacts from the species that created the Reapers to summon a being called Alexander that will destroy the Reapers...after facing off with another being that shares DNA with Saren in order to avenge the death of a LI he meets in ME3 selling flowers on the Citadel.

Pepper spray. Conrad's wife uses it on him all the time. She'll lend us some.

They'll activate the citadel and while the reapers are traveling we'll shut it off so that it won't stop them and they'll just fly past us never able to slow down for all of eternity.

I'd quote the warning message on Ilos, but I'd just quote it wrong. Somebody has to dig it up.

Well it will start with a recruitment mission to go pick up Jeff Goldblum from a giant lizard infested world. Then to gain his loyalty you'll have to infiltrate Synthetic Insights and steal a laptop with a high tech AI virus. Then you'll fly out to the Reaper mothership and dock with it and start hacking its network, upload the virus, blow up the ship and return to Earth and drink beer with Bill Pullman.
Edit: at some point during this adventure, Jeff Goldblum may have his DNA rewritten to that of an overly large insect by the Reapers.

Travel between mass relays is instantaneous.

not really. When you go throught the omega 4 relay there's a short delay long enough for EDI to say brace for deacceleration.
