Sure Shepard was hunting down Reapers and gathering information about them, but at the end you find out Shepard was the one abducting Human Colonies, indoctrinating Saren, rallying the Geth. Everything else was a red herring.
The end of ME 3 will have Harbinger hunt down Shepard to clear his name of being a Reaper.

How about this: there is a traitor, and he/she gets Shepard in prison. You try to escape for 80% of the game, but Shepard sees to much horrors and hangs him/herself in the end - thus ending ME3. It will be shocking and unexpected.

They don't need to put in a traitor to make the story interesting and moving. Their story-telling skills are better than that, come on. Just because it's an adventure game, full of action (you know, a space opera), doesn't mean it has to include every possible story twist and gimmick they can shove in.
Shepard has a good squad, there are tensions in it already. Those characters can create a lot of drama. The possibilities are endless. Why use the easy backstab story? (or if it's a Krogan, a facestab?).

Because it works and bring in good emotions...they can continue their good story telling and all...but just spice thing up even more don't you think?
In every game where you realize someone betrayed you in some way...you will get carried away and all....it an old formula but it always work
