For example: close and use gun batteries, vs. keeping your distance and using high yield missiles. Targeting a ships bridge, engines, or mass effect core. all choices having both renegade/paragon points and story based repercussions.

I stopped buying GTA games when they started introducing plots that required flying airplanes with convoluted controls. I would hate the same to be true for ME3.

But as to the OP. Yeah, a well done one might seem cool. But what would be a well done one? ME is a dialogue RP and fist person (more like over the shoulder) shooter game. Having the space battle as some sort of minigame would just be... well Jade Empire again with the flying dragonfly thing. It won't add to the game and any space battle will have to be epic and important, so.. FMV cinematics like in ME1/2 did it
