With that in mind, I would have done only one thing differently; while Shepard was being rebuilt as part of the Lazarus Initiative I would have had the team plant a small but powerful explosive device at the base of his skull that could be detonated remotely. That way, at the end of the game:
The Illusive Man: Shepard, good work, but now I'd like for you to preserve the Collector Base so we can use it later.
Shepard: No.
The Illusive Man: Beg pardon?
Shepard: I'm destroying the base so no one else can abuse the Reaper technology that's been left here.
The Illusive Man: .... Simon says "Don't destroy the Collector Base"?
Shepard: Look, I'm blowing this place to hell, so can we drop it already? You aren't going to talk me out of it.
The Illusive Man: Fine, have it your way.
*Shepard's head explodes*
The Illusive Man: Miranda, good work, but now I'd like for you to preserve the Collector Base so we can use it later...

#1: Let Shepard Stay Dead.
I wouldn't have spent 4 billion credits resurrecting Shepard. Based on what we know from ME2 reviving Shepard wasn't a good investment since he/she is too independently minded and since I could have used those 4 billion credits to raise a small army of elite and far more loyal commandos to do my bidding. I'd still need a leader for those commandos; but I could use Miranda for that. My suspicion is that TIM had better as yet unrevealed motives for resurrecting Shepard; but based upon what we know for certain, it wasn't a good investment.
#2: False "Shepards"
If I did need Shepard as bait for the Collectors then I would have just cosmetically altered one of my own agents to look and sound like Shepard and then have them study Shepard's history and psych profile enough that they could pull off the impersonation. I could even make a couple "Shepards" so that my plan wouldn't fall apart if one of them got killed. After the success of the mission, I could have one of my more charismatic "Shepards" become the poster boy for Cerberus and send him/her out on a media blitz to tell everyone how Cerberus saved the galaxy and how the rumors about all those twisted experiments are greatly exaggerated. NOTE: Surgically, implanting the "Shepards" with an explosive powerful enough to completely destroy their body should they be killed would allow me to maintain the illusion that Shepard was still alive if one of my "Shepards" died.
#3: Jack is a Crazy ****.
I wouldn't have recruited Jack. She's unstable, she's got a blood vendetta against my organization and I could definitely find a better biotic (Samara for example).
#4: Nuke the Bastards.
Assuming TIM didn't know before hand that he could capture rather than destroy the Collector base then I would have spent a couple hundred million credits to hire a ton of mercs to get the Reaper IFF for me at which point I would have sent a small fleet of cruisers (4 billion credits worth) to ensure that none of the Mercs survived to tell the tale so that Cerberus could take the credit. I'd then send my small fleet through the Omega 4 relay and launch a full scale nuclear assault on the Collector base.
#5: Bring an Army.
If I knew before hand that I wanted to capture the Collector base then I would have once again used mercs to secure the Reaper IFF then send them along with my fleet through the Omega 4 relay with orders to destroy the Collector Cruiser; but leave the base intact. I'd then launch a large scale (a couple thousand mercs and a few hundred of my own troops) boarding operation to seize control of the Collector base. Then once the base was secured I'd once again have my fleet ensure that no mercs returned to tell the tale, so that Cerberus could take all the credit for saving the galaxy.
#6: Discredit the Council and the Alliance then Take Control.
I'd make sure one of my fake "Shepards" recorded the conversation where the council admits that they are aware of the Collector attacks on the human colonies; but decided to do nothing. I'd then use that info and the public support of my most charismatic "Shepard" (that bomb I surgically implanted in him/her should make sure they stay loyal) to fuel the election campaigns of numerous Terra Firma party puppets to secure political control over humanity, I would then use this political clout to have my own operatives placed in command of the Alliance fleet, at which point I would have control of both the government and the military. This would put me in a good position to fight the Reapers, a good position to ensure human dominance and a good position to ensure my own dominance of said humans.

Oh and i would have killed shepard if he didnt blow the base at the end.

Considering how obedient and docile the dialogue forces my Shepard to be in ME2, I'm not sure that he didn't put that in. In ME1 I felt like an antiauthoritarian badass, in ME2 I feel like a damned puppet.

Building a badass ship is a better investment than Shepard was, although the cash might be better spent building less advanced cruisers and loading them full of nukes.
PS: Now that I think of it that would be a neat twist in ME3. You betray the Illusive Man and he creates a Shepard Doppleganger and starts claiming he's the real Shepard and you were just a Cerberus experiment and since you are in fact a Cerberus experiment you might have trouble proving him wrong.
