A few notes:
* I also filled up my Renegade and Paragon bars. 2000 points seems to be more than enough to fill up your bars and unlock all the Renegade/Paragon responses in red/blue - including the Renegade version of the Elias Telham interrogation, all crew disagreements, the ability to choose between Samara and Morinth, etc. This also lets you choose the "neutral" response if you want, without worrying about maxing out your Paragon or Renegade score.
* I was able to do two recruitments - in my case, Thane and Samara - before the game got a bit wonky. I was going to do Firewalker and Zaeed's loyalty mission, but after the latter, TIM tried to get me to hit the Collector Ship. I modified the save game after the recruitments to disable Miranda's alternate appearance, which put me back on the normal order recruitment.
* Legion has tons of dialogue in some of the early recruitment missions. Make sure to talk to him as soon as you "recruit" him to get the Widow. This makes him invaluable against... well, anything, but especially bosses. I liked him on Horizon because he could quickly punch through the armor of the Praetorian. Bring him along!
* There are artifacts of making the change to get Legion. Kelly will think you already did Horizon, and you'll start getting loyalty quests until you disable Miranda's alt appearance. Kelly will still mention the loyalty quests, but you won't get new ones. Still, I avoided them until after Horizon.
* When you do the formal recruitment of Legion after the IFF, you don't have to do anything to unlock him. He's already free in the AI core, loyal, has the Widow, etc.
* If you've already done everyone's loyalty mission before hitting the IFF, the crew is immediately kidnapped the next time you hit the map. You don't get a freebie.
* You'll get Legion's loyalty mission early on. I suggest getting it over with - you get additional shield strength from an upgrade as well as his loyalty power.

I have installed all DLC that has been released to date except the Alternate appearance pack 1.
I think all the new DLCs changed how the save files are constructed and thus the hex edit information might no longer be relevant.

Yes but I wanted to recruit him normaly not just put him magicly onto my ship. I've played through the game multiple times the standard way and each time it annoyed me that you couldn't recruit people however you wanted but most of all that damned forced IFF install really irritates me.
So I thought I would try it this way, unlock all recruitment then fix the IFF with simple hex editing, but it proved to be not so simple as it seems the save files have changed significanlty with the release of the dlcs.
I will start to compare my saves in the hex editor to see what changes with legions recruitment and if I find some solution I'll stick it in here incase others want to do the same thing and runs into the problems I have.

Preventing IFF Installation
I did not have any None.É anywhere in my save file but the one I needed was None.â (which nicely enough is the last None in the save file). the block that was A6 amounts of Blocks from the N in None.â were 19 for me and changing it to 00 didn't do anything what so ever so I tried changing it to 18 (which was the number in that location before getting Legion) and that prevented the Reaper IFF from installing.
The second part about modifying the Quest Log worked as explained by the OP but I did have to use 0C instead of 0A as explained in the Warning box in the OP

This seems to work as it says in the OP with the applied changes above, changing the 18 back to 19 reapplied the IFF 2 mission countdown with no problems.
I haven't tried changing the Quest Log back since I haven't come that far yet in this playthrough and simply parsing the Hex information from the OP into the save file without doing Horizon and Disabled Collector vessel makes the save file crash Gibbed and ME2 aswell. I do however not see why it shouldn't work, as that part from the OP worked well in setting back the quest Log.

A simpler way Ive found of doing it, is just use Gibbeds save editor to make Legion available in your party (dont do his loyalty mission if he asks for help), and then remove him when you go to do the IFF, and pick him back up at the end of the IFF mission. Then you can go off and do his Loyalty Mission.

I probably know less than some of those who have already posted here by now, so I hope this helps anyone still trying to unlock everything.Based on your guide I've included the trigger in the 1.0.9.0 release, it can be found in the ME2 Plot table ([Reaper IFF] IFF acquired). This trigger should do the same as the hex editing in step A of your guide.
For the part in step B you need to go to the Raw tab in the editor, expand ME2 Plot table, scroll down to QuestProgress and open the collection, then select "10 = false" or "12 = false" (based on your dlc's etc.), change the QuestUpdated to True and remove the required values from the History collection.
I hope you can test this and that it helps you simplify your guide for the less experienced

i did all the steps to be able to recruit all the squadmates when i want, except Legion, so first i recruited Thane, and then Mordin. But after i recruited Mordin, when i speak with him the first time, he starts giving me his loyalty mission request. So i opened the save file with Gibbed Editor and i realised that the boxes of Mordin, Tali and Samara's alternate appearances has been checked themselves, and that is why Mordin gave me his request.
I tried to load a save when it wasnt checked, a save before going to Illium. But after i start Thane recruitment mission, and I open the save, the same boxes are checked again. Any idea of what is happening?

However, the mission to acquire the IFF was listed on the galaxy map. since the collector ship mission nvr loaded Im wondering if there is a way to fix that with gibbed using the quest by changing something

Personally for me using Miranda's alt appearance tab unlocked the galaxy from Freedom's Progress onward so far with out any issues.....
-I do deselect it when I get ready to do Horizion and then the game functions normally- horizon and collector both trigger.... (though not deselecting before Horizon does lock up the game with Shepard standing at the galaxy map). Don't know about Legion I always bring him aboard via gibbed... I am no good with hex editing- I always goof it up.

And Ive never added a squad mate through gibbed might try having legion at the beginning with that next time just avoid the loyality mission like the plague
