From the first game and also the second, it seems that the Alliance military is not very effective at protecting its colonies. Why wouldn't the Alliance be all over the fact that whole colonies of Humans are disappearing. It was not explained well.

The codex entry from the first game uses the Sun Tzu philosophy of "he who tries to protect everything protects nothing "does not jive. The Alliance has a sufficeinet sized military ( eight dreadnaught fleets) to cover a couple of dozen core colonies and a few outlying colonies. Also 3 % of the Human population is in the military, that is  a huge Military if there is over 12 Billlion Humans in this universe, enough to garrison the Hell out of even a small mining colony.

The colonies are in the Terminus Systems, of which the Alliance is well aware that protection is next to impossible. Also the Alliance has just gained ultimate power. They now have to worry about ALL of Council Space and trying to quell the possibility of rebellion from the squandered races.

I am not talking about the Terminus systems, I am talking about the Skyllian Verge and the Attican Traverse. Colonies like Mindoir ,where all the Humans were either killed or taken as slaves by the Batarians is an example.

Well if you're refering to Elysium and Mindoir, then the alliance did protect their colonies. The problem is that because the planets are so large and massive, they cannot protect everyone. If you recall, the psychological profile say that the alliance did intervene on both Elysium and Mindoir. In reference to Mindoir, they arrived late and couldn't save everyone. On Elysium; the alliance's involvement alone is what saved the colony and the Navy utterly destroyed Elanos Haliat's fleets in space. Considering the human population, the alliance can't save everyone.

All I know is I'd actually rather live on Earth with the gangs and such than be a Colonist. I have yet to see a human colony not in danger of something.
