I really wish that they would add some weapon specific upgrades you could acquire that would help balance out some of the weapons, which in the case of the Vindicator would basically double its ammo supply.

A lot of people sell those on Ebay if you can't find someone willing to trade with you here. If you sold your Terminus and Blood Dragon armor you'd probably make enough to buy the Collector gear from someone.

Vindicator deals approximately double the DPS of the avenger or geth pulse rifle.
The tradeoff is a low ammo count. If you want more ammo, consider using the GPR.

I love the gun and I'm fine with ammo being a limitation its just too severe a limitation. I think part of why its standing out so much to me is that I just transitioned from an Infiltrator using the Locust to a soldier sporting the Vindicator and I almost feel as if having access to an assault rifle doesn't offset the inability to equip an SMG. I like that the Vindicator demands accuracy; but it would still do that if it had a few more clips and you could still use it as a primary weapon. Right now the Vindicator has a reserve of 4 clips (plus the clip you have loaded) while a reserve of 6-8 clips would help to make it a more effective primary weapon on higher difficulties.
That said I just finished Mordin's loyalty mission with it and that mission really seemed to amplify the problem since you face a lot of Krogan who absorb a hell of a lot of shots and seem to drop very little ammo.

Avenger has 10 spare clips. You can fire "all day" because it takes longer to unload 10 spare clips than it takes to unload 4. Therefore, Vindicator does run out of ammo easily if it's the only gun you'll use. Especially if you're not very good at aiming (Avenger's higher spread means that you'll make more accidental hits). I'd say even the Avenger runs out of ammo easily if it's the only gun you use and you don't use AR much.

Claymore Shotgun (I especially loved using it with my Vanguard character, using Heavy Charge to get right up in their faces for a headshot.)

Toss-up between the Revenant or the Widow.

I agree that the Vindicator is damned lethal, even more so than the Revenant if you can keep it supplied with ammo; but the severe ammo limitation forces me to use it more like a sniper rifle than as an assault rifle on higher difficulties. I'm very accurate with the Vindicator and on Insanity I still have to ensure that I'm always using it with Adrenaline Rush active and consistently landing headshots to make sure it's ammo supply holds up. I like how the limited ammo supply forces me to use all my weapons (as opposed to the Revenant which you can fire all day unless you need to snipe someone with your Viper); but the limitation is just too severe since it doesn't allow me to use my Vindicator to engage multiple targets without a sniper mentality like an assault rifle should.
Since it is a surgically precise weapon I wouldn't want the Vindicator's ammo reserve to be increased so much that I could fire it as casually as I would the Avenger (and certainly not as casually as I fire the Revenant); but upping its ammo reserve to say 6 clips from the current 4 would really make the gun a lot more fun and natural to use since it would still force me to be accurate and use my other weapons to their full potential; but it wouldn't punish me when I need to use my Vindicator to engage multiple targets and don't have time to line up every shot perfectly.
Having access to assault rifles is supposed to be an advantage; but with the Locust SMG out there the soldier no longer has a weaponry advantage since other classes now have access to an SMG (which a Soldier can't use) which is more powerful than any Assault Rifle except the Vindicator or Revenant and more accurate than any assault rifle; but the Vindicator and which can be fired freely without the same ammo restraints of the Vindicator.
In order to level the playing field the next DLC should include an upgrade for some of the existing Assault Rifles. I for one would like to see an upgrade that gives the Vindicator a significantly larger ammo reserve, an upgrade that slightly improves the Revenant's accuracy and an upgrade for all the other assault rifles (particularly the Avenger) which boosts their damage to a level that is at least comparable to the Locust and Tempest SMGs.

Admittedly, this is redundant if you switch weapons a lot, since pistols and sniper rifles are devastating vs. armour.

Here are bar charts showing weapon popularities in five categories: top 1 weapon, second favorite, third favorite, fourth favorite, and overall popularity. Overall popularity is based on point allocation according to popularity in each category; 1 point is given for fourth place, 2 points for third, 3 points for second and 4 points for first place.
Summary
1st favorite: Revenant and Widow are over twice as popular as any other weapon.
2nd favorite: Widow is still the leader, being twice as popular as Eviscerator (second place) and Revenant (third place).
3rd favorite: Tempest is easily the most popular third favorite, increasing its popularity drastically from the earlier two categories. Other support weapons such as Viper and Carnifex also increase in popularity at the cost of primary weapons such as Widow and Revenant.
4th favorite: Tempest remains the most popular, with Carnifex, Widow and Cain close behind. Generally, popularities even out significantly, with especially heavy weapons gaining noticeably more support than previously.
Overall: Widow is the clear winner with a 45% lead over Revenant which in turn is vastly more popular than the runners-up which most notably include Vindicator, Eviscerator, Viper and Tempest.
Long version
Note that I discarded all entries in which one or more of the top 4 places was ambiguous (i.e. "sniper rifle" instead of Mantis) or irrelevant (i.e. Warp or Melee), entries in which two or more places were awarded to the same weapon, and entries which did not include (at least) the top 4 places. There may also be mistakes that I'm not aware of, but I don't think I made any major ones - this should give a pretty good idea of which weapons are most popular and which are not.
