So I'm still on my second play through, although I had the game release date just lacking of time. I'm curious to know if I import a ME2 file after already beating it, will the outcome of the second play through be the final version? Will I be able to use both files for import in ME3 or will I be stuck with the file I completed last? I really dont like the whole hard core paragon crap and was hoping to do a paragade type file.

You should be able to import any character with a save file. Unlike ME1 there is no final save created and you can import any me2 character's save that exists past the suicide mission for a ng+, so it's likely you'll be able to do the same in me3.
Right now i've a soldier shep full paragon, two infiltrator femshep's, one paragon one renegade, and will be creating an adept, engineer, etc. with mixed. I fully expect to import each of them as separate run-throughs of me3

i meant i complete this full paragon in this play through, decide to use the same file and build on it for a second play through using this character and beat the game saying full renegade. but come me3 i want to use both of the files. that way at least one of them starts maxed out stats and level 30.
also do the same for me1 going into me2. i have a level 54 file in one play through but i dont want to have it disappear by uploading it in me1 get to level 60 and be stuck with the level 60 play through only.

you aren't stuck with either in either situation.
In me1 a new importable end save is created each time you get through to the... end. I've 3 end saves from the same character where I just realoaded a save right before the final citadel battle and did things differently in each one. Each time a new end save was created.
In me2 when you start a NG+ game with an ME2 import a completely new save folder is created for that run through, thus a completely different import available for ME3.

Do you have to do a full play through to get the new save file? If I have played ME2 with ONE career....can that career have multiple save files for the two major endgame decisions. Say if you load the game right before going into the Omega 4 relay. I have beaten the game with my collector base decision, but I want another save file for the other collector base decision....ideally without having to replay the entire game again. Is that possible?

Possibly. I was able to choose any save file after the endgame suicide run for import into ME2. This is assuming ME3 will handle imports the same as ME2.
