Have them come through and meet your massive fleet that was given thanix cannons.
Think Battle of Thermopylae Mass Effect style.
Create a giant ruse stating that the Geth and Krogan are sending a fleet to capture the citadel.
Reapers think this would be a great time to strike.
You could use the Migrant fleet to assist in the citadel evacuation.
Have your Krogan allies act as a ground team in case the citadel fills with husks.
Have your Geth & Rachni fleets upgraded with Thanix cannons waiting on the other side with Turians & Humans in reserve.
When you activate the citadel Reapers start showing up, there is a chance that the reapers might teleport behind the main fleet, that is when you move your reserve forces in to block a flanking maneuver.
Meanwhile you work your way back to your gunship and travel back through the conduit and fly back from Ilos on your reverse victory cruise.

But seriously, I hope that we get a satisfactory ending to the trilogy. I'm all for another Battle-for-the-Citadel type scenario, because it was so dramatic. Then again, I'm also all for making the Turian councilor the endgame boss, so my opinion probably doesn't matter that much

Learn enough about the relay system to hack the Citadel - have it disrupt the mass-effect corridor WHILE THEY ARE IN TRANSIT, hopefully vaporizing them. They can't maneuver or defend themselves.
The tricky part is making sure they ALL GO THROUGH, or having a big enough fleet to transit the other way and mop up their reserves.

the downside with that is the timeframe. WE don't know if the the Reapers have access to other FTL technology or even another relay network to encroach on our galaxy or if they'll just have to fly in at sublight speeds. IF they have access to other FTL tech then the amount of time we would have would be severly limted. The Protheans were just barely able to unlock the technological secrets before they were wiped out, and as far as we know, they were one united race. We are many different species and most of us don't get along. It would take a combined scientific effort from all species to do that and we might not have the time. I still say that mining the area around the citadel and then luring them through is the BEST option. it presents the least amount of friendly casualties while inflicting the most amount of damage on the enemy. The citadel would prolly sustain HEAVY damage, but it would destroy the enemy.

I think if we look at Saren's example, if we assume his death (being Sovereign possessed) was part of the weakening of the ship, perhaps you can kill a Reaper's "avatar" or whomever it possesses and get that ship to be weakened? Someone has to sacrifice themselves though...

Remember humans introduce the idea and concept of fighters to the rest of the galaxy so appearently the Reapers would have no influence in there evolution. How would they know a single fighter is capable of hitting them with a beam of near equal destructive power as there own main cannons?

Its about the only way I can see that stands a chance of stopping the Reapers. Only problem is that it seems as if no-one is building anything. I mean 2 years and it seems that the Alliance has not even replaced 1 of those cruisers it lost? And dont forget they do not really seem to think much about the idea of a reaper fleet coming.
Basically looks like its going to have to be the one shot catch them in a system and blow up a star to kill them. Of course now that we know there is a limited number of them this stands a chance.
