For all the effect his being dead had on him/her, Shepard might as well have been in a coma for two years. Cerberus just pulled off a miracle, but it's barely mentioned beyond a few "I thought you were dead"s. Bioware isn't stupid, so I think they might be setting us up for a big reveal that the Lazarus Project also did something horrible to Shepard like implanting him with Reaper tech that makes him suspectible to indoctrination, though I don't know if I believe that specific theory. But something is definitely up.
If I'm right, I wouldn't want to be Miranda or TIM when Shepard finds out.

It is more plausible to posit that Cerberus is trying to brainwash (indoctrinate) Shepard to Cerberus sympathies or under direct control of TIM. Perhaps TIM thought that he was subtly manipulating Shepard and could eventually wrap him/her around his will. I dunno. I hate Cerberus.

Shepard's spine has a glowing blue piece of tech holding it together, I am suspicious.

Would be interesting if it turns out the project was only successful in the short term and Shepherd slowly starts declining in ME3.
Re: reaper tech plants. The Cerberus base on level one was chock full of recorded messages from Cerberus employees saying that it was important to bring back the authentic Shepherd, as s/he had been when the Sovereign went down - but since TIM is involved, that could all just be cover.
