What do you think will happen as a result of this? Its not as simple as having to pick between one in ME3 and alienating the other. One is already dead. So I hope its not as simple as Kaiden is none the wiser as long as Jacob is dead.

ME1 LI (M1 for short) and ME2 LI (M2)
If M1 alive, M2 alive run choose 1 dialogue (as per ME2's multi LI)
If M1 not alive, M2 alive, no change
If M1 alive, M2 not alive run reconciliation scene with extra dialogue on M2 dead
If M1 not alive, M2 not alive, no change

Only I heard some talk about reconciliation happening only if you were faithful to ME1. Hence I wonder about your third possibility.

That would be rather disappointing wouldn't it? That basically amount to no 'consequences' for cheating in ME2. Hopefully if you 'cheated' in ME2 there is more to it than 'okay now pick one' and needing a para/rene check to move the dialogue forward.
Assuming both your ME1 and ME2 romances are alive the ME1 romance may or may not have something to say and should at the very least no longer be available as a romance option and since these LI's were supposedly kept out of ME2 for "important roles in ME3" maybe even some significant story and end game consequences.
I'd be rather disappointed if BW lets you basically wash your hands of any consequences in ME3 based soley on how high your persuasion check is.

None of the crew were interesting enough for my Femshep so she stayed loyal to Liara though.

Tried that with Liara and Kaidan in ME1... didn't work out so well. Saying "can't I have you both?" is the equivalent to dumping Kaidan, apparently. And if Liara doesn't jive with his tastes, I doubt Thane will fare any better.
