And let the arguing begin!
Edit: I guess I will not be so negative and instead try to help

Here is a pretty good guide that goes in-depth on the advantages of each bonus to the infiltrator.

Was about to say AI hacking, but then I realized it was for ME2.

Geth Shield evolved for the +10% Weapon Damage. This is my reasoning;
1) You can stack stats heavily to take advantage of a lower sniper ammo to make sure each shot counts the most. Use Visor or Recon Hood for armor pieces. Your choice.
2) Garrus can take Squad AP Ammo skill so you don't need to. And Jack can take Squad Warp... the only other skills on either of them worth maxing beyond that are Overload and Pull.
3) It is an easy shield buff to pull off before a shoot-out because by now you should be able to predict when your going to be attacked. And shields are life-and-death survivability on Hardcore and Insanity.

Slam is never a good choice for anyone.
If you're going to go with a biotic skill, Reave is the only real option.

Durr. The best skill for an Infiltrator is Dominate.
Think about it -- max out AI Hacking and Dominate. You have the ability to control entire groups of mechanical and organic enemy units. You won't have to do anything. Run in, AI Hack or Dominate the largest cluster of enemy units, fire up that handy-dandy cloak and scurry off to a nice vantage point, and then watch them obliterate each other.

I usually use Geth Shield boost as infiltrator. Armor or Warp rounds is also a good choice.

Warp Ammo, Armor Piercing Ammo or Geth Shield Boost. Your choice.
You don't really want anything that will use your cooldown frequently, since you need to be using your cooldown for Cloak and Incinerate most of the time.

I used Inferno grenade for a short while, was alright.
But Geth Shield Damage boost is where its at.
Ever wonder why them geth hunters hurt?

I used Geth Shield Boost with damage, but I'd argue there is a difference between "most effective" bonus skill and "most fun" bonus skill. When I replay Infiltrator after some more DLC comes out, I plan to do it with Energy Drain, as they thing I liked best about Infiltrator on ME1 was blowing up shields, creating general mayhem, and THEN sniping.

I like geth shield boost .. just 1 point in it.
Hit it to fully recharge shields, and doesn't take points away from your other powers. If you want a skill to max, however, other powers are nicer.

I didn't go with Dominate, since I didn't get Morinth in my group on my first playthru. I went with reaver though, it does a pretty decent effect to help rip away shields and such to do more damage when I miss the head shots or try and snipe off armored Krogan.

I'm pretty torn on this subject too, especially since I use the Viper and a Shotgun, and most advice is geared towards Widow users. I've narrowed it to the following:
Warp Ammo- covers the Infiltrator's weakness to barriers. Could just bring Jack instead, but I kind've don't like her.
Tungsten Ammo- for bonus against armour and health. Think it might prove much more useful on the Viper than it is on the Widow.
Energy Drain- strip shields while boosting my own. But perhaps redundant with Disruptor Ammo...
Neural Shock- A little one point wonder crowd control. Bonus points for being my ME1 bonus power.
