Example:

For Archangel recruitment, there's a bunch of  different foes to fight, including a bit when you can have only 1 squad member along.

Insanity of course, and with every defense to contend with ...

With my infiltrator (that got heavy incinerate first), I thought Zaeed and Grunt to be the coolest combination.
I had Zaeed with maxed passive (+50% damage) and a mantis sniper sitting happy up top with Garrus, while Grunt followed me around with the vindicator.
If things ever got dangerous, I'd cloak and let them beat on Pureblood Grunt for abit.

Especially the bit about closing the shutters, Grunt and I would sit back and take down a few targets first, then I'd send him down main road as a distraction while I flip the switch.
With well timed concussive shots, and charges, his foes were often on the ground and unable to deal quite enough damage to unco him.

Was sorely tempted to take Jacob for squad incendiary, though.

One other factor to consider ... as an infiltrator I was concentrating on purchasing/researching sniper rifle and medical equipment ...
Was vain, and wanted to remove scars ... so couldn't afford to upgrade shotguns.

Right now, I'm actually scribbling down a list of squad combos that I think would work well, in theory. I'm debating whether or not to post it, though. *shrugs*

Well, I picked Archangel mission 'cos it's reasonably difficult, and early game (so you have fewer options .. as well as less levels to work with).

Late game, I seem to take Miranda + Samara with me all the time. Or Miranda + whomever's loyalty mission it is.

I just did the Archangel mission with Miranda and Jacob on my infiltrator. Miranda is really good for that mission because of the diverse enemy and defense types that you have to deal with. Her overload/warp is perfect for that mission. Jacob can set up warp explosion with pull and his inferno ammo is decent for the occasional organic panic in addition to stopping blood pack regen and damage to armor.

I love the Reaper IFF mission, I take Miranda and Grunt and it's a lot of fun!

I'll do the Miranda Warp detonation combos first. I find the Pull/Warp crowd can be effective generally on all missions throughout the game but some are better in certain situations.

Miranda + Samara:

Good late game combo

Pros
Area Reave/Unstable Warp = very strong anti barrier, armour
Area Overload = strong anti shield
Pull Field/Unstable Warp Detonation (-18% to -25% cooldown on Pull Field from Samara's passive)
No ammo powers to interfere with your own squad ammo
2x SMG or SMG/AR. Good damage + rapid fire for reapplying on hit panic/freeze effects via ammo.

Cons
Samara not available until after Horizon

Miranda + Jacob:

Good early game combo

Pros
Unstable Warp = strong anti barrier, armour
Area Overload = strong anti shield
Pull Field/Unstable Warp Detonation
Jacob's Incendiary Ammo is optional (no points = no interference with your own ammo powers)

Cons
Technically obsolete once you get Samara
Shotgun. Ineffective at range, not as good for reapplying panic/freeze.

Miranda + Jack:

Good specialist combo when Shockwave can be used effectively (i.e. Collector Platforms)

Pros
Unstable Warp = strong anti barrier, armour
Area Overload = strong anti shield
Pull Field/Unstable Warp Detonation (-18% to -25% cooldown on Pull Field from Jack's passive)
Improved Shockwave = knocks Collectors off platforms! Stuns shields! +20% damage (Jack only)
Bonus ammo power. Squad Warp = useful anti barrier/armour supplement

Cons
Shotgun. Ineffective at range, not as good for reapplying panic/freeze.
Bonus ammo power. Always has 1 point after doing Loyalty. Interferes with your ammo powers. Incompatible with some squadmates where you want to run Squad Cryo/Incendiary/Disruptor (i.e. Jack + Thane. They will both override your squad ammo meaning you as well just take the heavy version instead)

     For an infiltrator: pre-loyalty Miranda & Jacob seems a great choice.  Miranda has a passive ability to boost damage and health, while Jacob complements your long range with his shotgun/incendiary ammo.  He also has pull to setup warp detonations with Miranda for fast kills.  Jack is a good biotic, but just doesn't have an instant cast power for stripping a defense bar. 

     Post-loyalty depends on your playstyle: If you prefer straight up shooting and leaving your squad to do their own actions Miranda & Grunt never fails.  Grunt has the best survivability which helps in hardcore or insanity.  Another plus is he has access to the collector weapon Claymore.

     My suggested setup for an infiltrator is Miranda & Samara.  After reading the boards about warp detonate I was curious and decided to give this team another go.  I've gotta say, warp detonate tears up enemies fast, elites included; and all you need is one point in pull.  Samara also has access to assault rifles, unlike Grunt she has good damage even in mid-range.

As an Adept on the IFF mission Grunt+Mordin. Grunt with squad incendiary lets you strip armor like nobodies business and his charge eats Husks for breakfast. All I have to do is throw down a singularity trap shoot off/use Mordin's incineration blast to bring down armor and I have floating husk domination

Miranda is a great all-purpose squadmate. She has an answer for every defense type. Great for missions that involve multiple enemy types (i.e. Garrus recruitment, Miranda's loyalty, Thane recruitment).

Grunt is good for any missions involving blood pack and collectors. Frankly, I prefer his squad incendiary over warp ammo any day for collectors. Warp ammo is overrated when faced against barriers considering how easy it is to remove them just by using gunfire.

Mordin is amazing for any mission involving armor and sometimes even against collectors. His survivability is only 4th compared to Grunt, Legion, and Jacob. Technically we can just give Mordin the 3rd place considering you can't acquire Legion until very late in the game.

Garrus is great for any missions involving blue suns and mechs. Overload is valuable and he brings a sniper rifle to bear.

Zaeed is amazing for any missions involving synthetics whether it be geth or normal mechs. He has an answer for either defense types that are common with geth/synth types (shields/armor).

Samara incredible against collectors and eclipse and has great synergy with Miranda or Thane for warp detonations.

Legion is great when you simply want fire power on your squad (post-loyalty of course). Also very effective at controlling groups of synthetics with AI hack and his passive which reduces his cooldowns significantly.

Thane invaluable when faced with eclipse or collectors. Amazing passive for firepower and warp/throw to boot!

Jacob is great early for setting up warp combos with Miranda. Squad incendiary is also very useful early in the game and pull is a great CC. Impressive health gain from his passive as well. Not as attractive an option once you've obtained Grunt however.
