Well, did you notice that giant hole in the first-floor of the beacon tower? Thats where they came from.
Also, did anybody else notice that you when you throw the bodies into the chantry well, Leliana and Wynne are standing right there but they dont care?

yeah. the first floor, how did it get through the small doors to get to the top?

Well, I don't think many of your other allies use biting as a primary mode of attack..
