My list is by no means original...
- I wished the revised the Mako instead of getting rid of it. I look forward to the Hammerhead... I just hope I can land on geth as a combat strategy (loved doing that with the mako)
- Scanning planets... make it faster. (I made this less painful by getting a guide of planets rich in specific elements online and only scanning when I needed to).
- Tali - she went from boring in ME1 to annoying in ME2 (more voice accent, more whining). I was sad to see her in ME2 as a squaddie because I found her to be soooo boring in ME1. Damn fanboys. I would have taken any of the team from ME1 over her 100%.
- Humor in ME2: I am torn here, and I must say that I loved it (Biotic god, elcor Hamlet, every second background conversation)... but I think the humor in ME1 fit the mood of the game far better. ME2 was supposed to be darker... but it was far lighter to me due to humor.
- I preferred the smaller Normandy in ME1 simply because it landed more and felt to be a bigger part of the game (like on Virmire). I missed that in ME2.
- Missions: they were amazing in ME2, but I give credit to the ME1 missions for being linear like ME2... but feeling less so with side quests built in (Zue's Hope), even if some of them were a bit lame. Making you backtrack in missions added to the open world feel...
- I miss the chairs in the original Normandy meeting room. Very knights of the round table.
- God bless ME2 for streamlining the weapons menus and upgrades. It was a pain in ME1 and having 150 guns was hardly realistic.
- I am happy that ME2 let us use the N7 armor for the entire game... and customize it as much as we want. I think it looks the coolest and always wished it had better stats in ME1 so that I would have excuse to use it more. Switching armor was fun though.
- I much enjoy ME2 combat over ME1. Far more fluid.
- I think ME2 took great character animations during dialogue from ME1 and made it almost flawless. Really looked like a movie at times. Great camera angles too... even if some of them were obviously added as a joke (a few Miranda camera angles come to mind).
- ME2 gave us more of what we wanted (characters, LI's, etc), and cut out the slow/boring parts of ME1 (mind you, me1 is not slow or boring if you just ignore side quests). In ME2 you have to do at least some planet scanning if you want to have a good game result/get cool gear. Too bad.
- Loved the ME2 humor, even if it did kill a bit of the atmosphere
- Loved the improved Graphics of ME2. I thought ME1 was stunning until I saw ME2. Also gone are the very apparent texture pop-in of ME1.
- Loved the characters... more varied, more interesting than the ME1 characters (though I loved Wrex in ME1).
- Loved the scenery in ME2... very cool worlds. ME1 was no slouch... but ME2 was killer.
- Loved TIM... and I liked the mission recap screens.
- I prefer the ME1 normandy outfits, but I like that you can choose in ME2. They need to bring back the original blue outfits in ME3.
- Loved the improved and often very unique side quests of ME2. They were painful at times in ME1.
- Love the opening saving Joker sequence... took my breath away when going into the vacuum of space while saving joker.

The missions did get rid of the monotony of going into the same bunker again and again, but ended up feeling a lot more like shooter levels, than areas.

What I missed were the side quests, and the Mako. ME1 seemed to have a lot more side quests, and while some of them were repetitive, I liked that there were a lot of them. ME2 felt smaller by comparison, and the N7 missions, while cool, where way to short. The N7 missions should have been more like the loyalty missions.
I actually do wish they'd give us some repeatable levels in ME2 though. I love the combat system so much, that sometimes I just want to get into a good fight without having to replay the whole game.

I loved that they got rid of the inventory system from ME1. I hate inventory management with a passion. After my first play through of ME1, I just turned on the console, and at the start of each play through, I give myself the Level 10 version of the starter armor for each character, then the level 10 specter guns, with appropriate mods. The inventory system is a huge improvement.

I agree with CrazyCatDude, i didn't like the inventory system much either. The face that the Spectre Gear was better than everything else and that you could get them so earlier in a way made the game too easy. The inventory system is much better with letting you choose guns by looks more so than just ROF or ATK. power.
The N7 missions were really short also. they should have been more like the loyalty missions.
Also, sometimes when issuing commands to my squad behind cover, they just crouch instead of actually "taking cover". Has this happened with anyone else?

Plotwise:
The bulk of the main plot being taken up by character recruitment, yet not having character development be reflected anywhere other than the loyalty and recruitment missions. People say ME2 is a character driven game, thats bull. Having numerous, one off isolated missions triggered by these characters isnt being character driven. The majority of them were just excuses to shoot stuff anyway.
The suicide mission, while exceeding my expectations in how variable the squadmate deaths are, failed in almost every other aspect. Too short, too easy, and too tacky. Just because you put an a few stupid speeches about the collectors doesnt make it epic. The fact that they are simple pawns, and the stupid terminator memorabilia ruined that. The cutscene with the upgraded Normandy might have been somewhat impressive, but again, just as brief. Overall for the fact that the entire game is basically build up, I personally dont think its too harsh to say the suicide mission fell flat on its arse.
The carryover. Yeah, you really blew my mind with that one Bioware. A few e-mails, slightly altered cameos and news reports, with one or two NPC run ins? I understand that you cant diverge to the point of creating two completely different games. That much is obvious. I just thought the idea was to change the "tone" of the game, and make it feel unique to the player. Not change the tone of a load of inconsequential crap and insult the player.
Gameplay wise:
The utterly brain dead amount of cover, and complete reliance on it. I dont mind shooter aspects getting improved i.e. locational damage, weapon precision, fluid cover system etc. I do mind when those aspects pervade the entire game, and take up 99% of your time. Yes, Im an adept, and Im having so much fun "controlling the battlefield" cowering behind cover trying to whittle down the enemy shield/armour so I can actually use my friggin biotics.
The bland and linear "upgrade" system. Honestly, could weapons in ME2 feel any more bland and uninteresting? Another classic case of "shooter gone to far". What, afraid those shooter idiots would be intimidated by the prospect of the gun being allowed some freedom and customisation? The stupid incremental upgrades were just as boring as ME1s "I to X stat increase" system.
Armour customisation wasnt too bad. At least what little of it there was. With the amount that was cut from an actual armour inventory and squad armour, I expected a lot more than the pissant offering of N7 pieces we got though. Armour customisation is just minor stat tweaks and colour changes. Sound familiar? Thats right, its no different to the simple Predator/Collosus swap up that the Bioware apologists always criticise. Same boring problem approached from new "streamlined" (read: stupid friendly) angle.
Those are just a few of the common gripes.

1) Mako/exploration could've been improved;
2) Scanning planets feels worse than Mako (the severe feeling of impatience and I'm REALLY patient; I could coup with Mako, as it felt somewhat rewarding, when you actually get to places, but planet scanning... meh);
3) Normandy felt like a cutscene prop, thanks to extensive and disruptive loading screens (seriously, the 'masked load screens' worked for building suspense... at least for me... for it to feel damn epic all the way);
4) If 150 guns was a pain, then why not just remove the excess variations of them (but still leave reasonably different ones) or streamline the option to convert useless items into omni-gel? The new 'inventory' system barely qualifies. The options are so scarce, I was asking myself, why the hell wasn't the game left without it in the first place?
5) One-button-do-all fails too often. I can literally see the game's logic doing its job just great (no complaints against it, seriously), but most of the times, it entirely failed to predict what was I going to do.
6) It seems that every place in the universe is a damn cargo hold. Too many crates for the cover system, perhaps. You can call it the 'one object that I would see during nightmares'. *Sprint to cover.* *Shoot.* *Reload.* *Fail to sprint to next cover.* *Death music.* *Wake up!*
7) Armor customization is a joke.
8) What gives... such a high redraw distance... Can't the framerate be measured and the object view distance adjusted, if it drops? If this is fixed in the first patch, then fine, but still. I wouldn't be complaining, if the patch ASKED me for the Mass Effect 2 directory, instead of whining that "ME2 is not installed". Reinstalling is too much for such a simple tweak.

1. Planet scanning
2. Lack of Mako (hopefully the Hammerhead will live up to it)
(I think the Mako was OK... only the missions needed more points of interest)
3. Complete lack of inventory - this is not a solution to having a bad inventory in ME1
4. Too streamlined character development
5. A little bit too much shooting
6. Loading schemes
7. No armor for squadies
8. Instead of those 10 side missions on random planets without any real plot they could have done some with actual story... like ME1 (which was full of back story developing side missions)
My only hope is, they will keep them DLCs coming... maybe this will grow into a really perfect game... there is enough room for improvement... even when this beeing a really great game... and one of my most favorits (it actually brought me back from PS3 to PC)

2. Not able to equip/customise squad mates armour
3. The loading screens. At least in ME1 during its loading, (lifts/doors etc.) you still felt a part of the story rather than a 'just another videogame.
4. Zaeeds total lack of interactive dialogue
...and 5. Not being able to choose Jack as a LI for fem shepard

"Stand by shoreparty..Decontamination in progress...Decontamination in progress.."
Not to mention that there were a lot of elevators in ME1. Plus there were loading screens in ME1 as well.

Plus some of the old ME1 characters didn't get much screen time (like liara and ashley!) in mass effect2.

Number of crew members - There were too many and not enough dialogue. I'd rather have half as many characters and twice as much dialogue. You wouldn't have to hear every line but with a greater amount of content to sort from, you would feel your exchanges were more fluid.
Game structure - Game structure. To me you always felt like you were being pushed along. Whether it was the channeled nature of the mission on horizon (the one where the collector ship landed) or in those mission summation screens.
Scanning of the planets - Long, slow and tedious
Driving the Normandy around the space map - A small point but this felt childish and immature. ME is the combination of great form and practical function. Driving it around 'vroom, vroom' style felt out of place.
Reloading of the pistol - A real bug bear of mine
Lack of customisation of your look - Primarily not being able to remove your helmet as and when. I love the look of my crew wearing helmets. They all look so badass but it seems I coulnd't have this option.
The music - Nowhere near as good, as iconic or as memorable as the first one.
Sacrificing story for action. Mood for boom, boom - I don't think this point needs elaboration.
Not the same level of killer decisions - Less 'stop dead' decisions and in turn the realisation that your decisions haven't really had the kind of consequence that the developers said they were going to have. Whatever decision you do make, can be resolved either way with two lines of differing text, thus making the weight that you put behind the decisions ultimately pointless.
The ending - No reveals, no real WTF moments, no clever twists like in ME1 or a similar feeling to that when you raced back to the Citadel. The humanoid reaper, to me, felt like one of those overblown, continually expanding bad bosses that you get at the end of Japanese games.
In summary - The game felt that it was play tested but not emotionally play tested. The developers seemed more interested in asking the testers how it played rather than how they felt.
Again, these are just my emotive thoughts and experiences.
