Indeed. After that little self-admitted delusion, there ain't no way Cerberus is getting the Normandy back. Even if Shep was "alone" like Paul Grayson, Shep > Grayson simply due to being so highly-trained in matters of combat. Grayson was only ever an amateur assassin addicted to red sand, while Shepard is a veteran N7 Marine commander who proved herself a hero against impossible odds time and again.
If TIM has a single intelligent bone in his body, he'll forego active revenge on Shep and crew for giving him the finger, for obvious reasons.

When you consider that starting up EDI the way joker did unlocked all her block that were put there by Cerberus, I don't think there's any danger of TIM using a switch to take control of EDI.

I'm not sure how you can come to that conclusion. Even based on what EDI can tell you about Cerberus after the blocks have been removed, there's no reason to assume that the organization has anything more that the covert backings of a few generals or admirals at best. The front organizations would have no reason to advertise the fact that they help fund Cerberus, and I'm willing to bet that the Alliance brass that secretly back TIM would not hesitate to disavow any knowledge of a working relationship with Cerberus.
The Council recognized Cerberus as a rogue entity, "an avowed enemy of the Council", and even went so far as to threaten to accuse Shepard of treason for associating with them (which was political bull, and they knew it). Of course they're going to congratulate Shepard for sticking it to an enemy faction.

Giving Shepard a ship and a team is exactly what they want. Like Paragon Shepard says, a good leader will find a way to achieve their goals without putting those who follow them in unnecessarily dangerous situations. Going behind your star operator's back in order to preserve some illusion of mission security is not the way to engender trust from that operator -- TIM himself admits to this -- not to mention that with the QEC tech onboard the Normandy, there's really no reason to assume that there would have been a threat to mission security had TIM been honest about the plan.
One of the worst things you can do in real-world operations is to go in blind, and to assume that your operator(s) can handle the situation without knowing all the facts. Every good operation starts with Intelligence; anyone in the military knows this, and knows too that the chances of success have a direct correlation to how good the intel is going in. If you want maximal results, you give your forces maximal intelligence, and the resources to be able to deal with any foul-ups or unexpected complications therein. You don't throw your command into a fight without telling them what to expect; officers have been subject to court-martial, and thrown in jail, for less.
