After dealing with the five hundred boss fights in a row that happened in the deep roads, I'm totally out of potions. Where's a good place to buy potions? Everyone I go to is still out of stock of them.
Also, where do I find the recipes to make potions greater than lesser health pots?

I suggest investing either some of your skill points or one of your party member's points into herbalism, it allows you to make your own potions and is definitely helpful due to the rather lacking supply of potions in the game...
My main source is from looting the bodies, I had a lot of them after Orzammar so I am rather surprised your supply is low.

And your camp merchant sells infinite flasks and distillers and concentrators... Essentially for about the price of 100 gold you to can have stacks of 99 of each of the first 3 tiers of both healing and mana potions.

Elf merchant in Brecillian forest sells unlimited shrooms, elfroot, and other herb. I'm sitting happily on nearly 200 greater healing potions right now.

If you level up Leliana with the pickpocketing ability, you also get quite a lot of health potions from stealing from NPC's. I know I 'found' heaps on the NPC's in Denerim. They might have only been the lesser ones, though, I can't remember.
But if you do decide to steal, be prepared for the consequences!

Lyrium's a rare bastard to track down, either dust form or in potions, no one seems to sell it. Still, adds to the challange and it's fun watching my Mage attempt to wreak havoc with a sword

My mage doesn't attempt to wreak havoc with a sword..he downright destroys things with it...Arcane Warrior..
