Can't we have the option to sit back and watch as Morrigan kills them?
I miss seeing her going to work on some people

this sounds possible to a huge extent, though i might have one remark. Wouldn't that make Morrigan "bad" or evil". Even if she has perfect and sound reasons for her doing, killing innocent for that and the Warden choosing to help her doing so would qualify as evil to me.
And so far, Morrigan has refrained from being classified as evil. On the contrary, BW has done alot to sure let her appear sometimes cruel ad heartless, but never let her be evil and leave the player in the dark if she is good, bad, or just plain neutral.
If she do like you describe, i guess that would answer this question, and probably before you even get to ask her your questions.

The mage might object to whatever Morrigan is doing and deicde that she's too dangerous to be allowed to live. We know he's an expert on Tevinter lore but we don't know how he feels about it being used again.
If it comes to that then Morrigan would be acting in self defense and the Warden could either agree that what she's doing is dangerous and needs to stop or see her as a victim and protect her.

But maybe the font can be changed? Because it is kind of hard to read. Also, maybe it being written in red or something a little bit brighter.

Ah, but now you've changed the setting. In your first descriptions, it sounds more like "Morrigan does not want those two around, so she is going to kill them and you either have the choice to help her or fight her. She would be the aggressor there. And that would make her evil.
Now, in your second scenario, she is the aggressor no more, as she is the one being attacked, and if the others would not attack, she would probably tolerate their presence and do them no harm. This is a completely different situation and we have an agreement that this does not make her actions evil anymore.
