In the basement of Vigil's Keep, I used the apparatus to free the wraith, which then
possessed the ogre. I killed the ogre and "It Comes From Beneath"
triggered and completed properly, but "A Wraith's Vengeance" does not.
"A Wraith's Vengeance" says that the wraith possessed an ogre, but will
not update to me defeating it.

It's not a bug, the quest continues in the room with 4 keys in the basement of Vigil's Keep, you should have all keys before the ogre

Did you actually go to the basement, use the keys, and kill the wraith?
