Are there any perks for keeping the special stones or can I just sell them and get some gold coins? Can you use them to make anything? I have had them in my pack for a while and am starting to run out of my already limited inventory space.

Use them to improve dwarven army later in the game. Just sell them to the merchant in you camp and buy them back when you need them.

once you recruit them...
which can be very early or very late depending on the order you recruit people.
