OK, so I try to play as a hero type more than  a renegade and was trying to help the merchant guild. The guard captain wants me to help but I can't quite figure out how. Every time I try to help I end up helping the smugglers and have to kill the guards. Am I mising some dialogue with the dwarf in the inn or can you just kill or arrest the the guy at the entrance to the trap door? I'm confused as to the sequence of events that gets you to snuff out the smugglers for the guards and the guild.
