Miranda is a cold-hearted killer who has no morals at all. If Shepard in ME3 goes against Cerberus she'd be the first to try and put a bullet in your head. How she treated Niket is ample proof.
Have you ever brought Miranda to the final battle and chose the paragon option or talked to her back on the ship after the renegade ending? I'm fairly certain you don't have to worry about her shooting you in the back.
