I wasn't able to finish some side quests, a few needed me to go back to the citadel, but I had already finished the 3 major areas and the assualt on sarens fort, (didn't get to explore had to go straight to citadel!).

What I was wondering is, is it better to do the 3 major areas before I wander off to do the sarens fort place?

I had troubles completeing side quests from the last major area I did, and was just wondering if I can finish all the side quests from the major areas if I saved saren's fort for last(I don't think sarens fort had any side quests inside?).

On my second playthrough that I just finished I had to stop one since I couldn't return to the citadel .

Or maybe there was a specific order in which I had to do everything in order to complete all missions?

The only side quests you can't finish after you are forced to the Citadel are the ones that require you to return, all others can be completed as long as you haven't gone to Ilos.

Off the top of my head the ones that require you to return are:
Asari Diplomacy, missing marines and privateers. These you have to report completion to someone on the Citadel. You can also miss any you didn't do on the Citadel.

My normal method is to complete all available assignments after each main storyline planet.  So complete one planet, do available side quests, complete another planet, do new side quests.  iirc, Feros and Noveria both open up new sidequests Therum and Virmire don't. 

Oh and at least one play through you should leave Therum (Liara pick up) for last
