My thoughts:
Kaiden/Ashley: Someone mentioned an idea of how Shepard may be hunted by the Alliance/Council as a traitor working with Cerberus. Your surviving Alliance buddy may be promoted and placed right at the top of the Shepard-hunt, forced to face you in ME3.
Liara: Finishing up her kill-shadowbroker stuff.
Garrus: If you went renegade-ish with him in ME2, there's sorta a feeling that he may become either Saren-II or Batman.
Tali: Tag along with shepard, or gone back to Migrant Fleet to prepare possible war with Geth
Wrex: The things Krogans do.
Samara: She did say something about going to protect the innocent in Omega. Can foresee an all out war between her and Aria if this happens.
Jack: I think she'll either leave and go on another rampage or just follow Shepard for the period, depending on your actions in ME2.
Grunt: Might go back to tuchanka and kick some more krogan butt, earning his place as the ultimate krogan.
Mordin: I think he'll be dealing with the genophage or krogan. Or just setup another clinic.
Miranda & Jacob: Seems like they'll just tag along with Shepard or T.I.M.
Zaeed: Waiting for T.I.M. to send him more credits.
Thane: Death from disease?
