Well... maybe this could be another Hammerhead DLC... in the movie Waterworld, they dived to see New York as far as I remember...

maybe Shepard would land there on some artificial Island like Manaan or said Waterworld islands (what would be actually cooler... a very non-technological but completely artificial environment)... there he would have some mission for example... retrieve someone for TiM... and by the way Shepard would find something that would make him go underwater... just to stumble across an ancient tribe of protheans... who - through evolution - became amphibious... and lived in underwater cities...

Of course You would have to research a technology for converting the hammerhead into a submarine... and equip it with torpedos...

This could be further expanded later on... for example helping the overwater people and the underwater people to start simbiotic living (kinda like the gungans and the Naboo folks)... maybe some overwater HH missions... or even missions for both, where you would have to freely dive in and dive out some times...

and still I like the idea of relaxing on the beach with them Normandy girls in bikinis

EDIT: Of course the underwater Protheans could tell you marvelous legends from their space faring days, and the whole thing could get you another souvenir... maybe a fish on the wall

My thoughts:

Its hard to swim in an armor suit.

Pod crabs might kill you.

Why? What is on the water planet that is so important?
