In sidequests and stuff if you pick the renegade options when talking to someone like emily wong that tells them to get lost instead of handing her fist's data, does that count as a completed side quest for the achievement?   Same for when people ask you to do a quest and you do the renegade option that causes them to leave, does it still count as a finished quest for the squad achievement?

Depends on the quest. Some side quests can be ended by just refusing to do them and some can't. If you plan to play that way, you should keep a constant eye on the Journal to make sure you don't miss anything.
